If you wanna see how something will look like in 3D you could use NinjaRipper to rip the current scene in 3D (alongside textures), separate the mesh in Blender and then use either Blender or ArmorPaint to texture the thing in 3D. NinjaRipper is paid, but you can find it out there. ArmorPaint is paid as well, unless you compile it yourself from the Github page.
If you just want to add a basic logo or change colors, ignore all of this and just use GIMP/MS Paint/Photoshop to edit the textures dumped with Texmod.
Oh, and as for VCTool? It's no different from other things Fluffy has made, I'm guessing. Just put the batch files and exe into the game's root and run the extract.bat file. Just had a look at that, but I haven't tried it myself.
In the meantime you could try out the command line and see if that works, if dragging didn't work.
- Use it in command prompt (ie, "vctool -x valcA02aD_h.mlx" to extract, "vctool -r valcA02aD_h.mlx" to replace)
Open the CMD and then just type "cd" and copy-paste the path the folder VCTool is in, again it should be the game's root. Then you can try using the manual command to repack.
If that doesn't work either, then idk. Might be your AV or just WD as a whole blocking it. I'll look at it once it's downloaded.

No clue what the crash could be, game's still downloading for me, as my internet is trash.
If you don't have Photoshop you could use the standalone texture converter from nvidia.
