I did a quick test where I built a small room around an anima tree to see if it had special mechanics, but as long as I made sure to mark the one roof tile above it as a remove roof area then colonists left it alone.
Edit: There's a difference between a remove roof area and removing a roof. I imagine you used dev mode to remove the overhead mountain, but completing a "room" around that area causes an automatic build roof area unless it had been previously set to an ignore or remove roof area. When colonists go to build a roof they will chop down any trees below it first.
I didn't use the Dev mode - only once for a bugged Caravan.
And it was a natural generated part of the map inside the mountain - seemed like a holy place and was fit for the Anima Tree.
I set the entire area in there to - "remove roof" - not "no roof" area and canceled all chopping activities there.
(Edit: they already starting roofing the "room")
I might test it out later again to see how I could get it to work again but that there is an issue like that to begin with is... well.
Command's were canceled - not drafted but by the canel task. Let's leave the situation open as I have to experiment further - later on. Not in the mood to play Rimworld today - yet.
