Where the bloody hell is Steam's spellcheck...
Have a doctor anesthetize the animal. Then have a pawn right-click the unconscious animal, and you should get the option to "carry animal to cryptosleep casket". NOTE: when you do that last part, the pawn will ignore its allowed movement zone, and deliver the animal to the closest available casket. So, if you want to control which casket the animal goes in, you have to anesthetize it in a spot where the desired casket is the nearest one.
So, yeah. You abandoned your pets. :)
