if i take prisoners i usually just release them. maybe i take an organ before releasing them tho. if i have a prisoner that is an assassin or other bad person type, they will be executed.
Endgame once you have a bunch of beer and a cushy colony you can get over the sadness cause by prisoners from doing stuff to them. At that point do both. If you need organs grab some organs. Keep at least one of each in your freezer and once you have a stash start selling some slaves if that's what your into. I feel like once your colony is kushy enough to deal with the sadness effectively though selling slaves isn't too necesary, the organ harvesting though is always helpful.
Typically with prisoners that I don't plan on recruiting, I like to either sell them, or release them. Depending on the situation of course. I may also harvest just enough organs so they don't die, unless of course I need some important parts.
Keep in mind, that selling, harvesting organs, or executing prisoners give all of your colonists mood debuffs and the harvesting debuff stacks if I remember correctly. So if your colony isn't in such a good mood, I won't try any of those. It won't effect those with traits like psychopath though.
Also, before releasing prisoners I like to give them 2 peg legs and otherwise try to sabotage them in any way. Because they can return in a future raid and they will remember your base layout, including traps! Releasing them does give positive karma with everyone but the pirates who are always hostile.
Pawns that aren't dead wil return again later, and their state is remebered, so if you do this enough, in every raid you'll see an increasing number of hostile pawns with 2 peg legs, a denture and missing several organs :p
It is quite entertaining. I have often recaptured past guests. Because they are so slow on approach, they are the last to arive, meaning they usualy turn to flee as all the healthy ones fall which means they are still there for the next round. along with any new ones you make from those you take alive ;)
If you want o catch them again, you can just run out, knock them down with fists and drag them back for another stay in my little guest house.
Not that there is much point in doing that. But who doesn't enjoy having old freinds over for dinner? ^.^

In my case i sell some, and just mass harvest organs from the others, the malus for organ harvesting fade with time anyways..
Store up corpses and butcher them in bulk so you can avoid both organ harvest and butchery penalties being in effect at the same time.
Givre your people joy time in the day. Igive all mine 3 hours daily and they have an effectivly constantly mod buff for tons o' joy ^.^

Also does anyone know what happened to tourturing prisoners and corpse cages?
Long story my hydroponic bays failed and my guys were starving to death. Waves of dead raiders littered my little cave system. Brainwave, dump all the corpses outside, freeze them and eat them.
Take prisoners harvest 3 organs then butcher for food.
My guys got the hydroponics back online but raiders were so plentiful I never bothered growing another spud for the whole playthrough.
