So I would suggest looking at any mods you have that may be interfering with it, or maybe make the game redownload its data folder.
If you rip up the floors under the hydroponics is it polluted? If you clean that up and dump it far enough away that might allow you to grow other stuff. Or it might just hit a point where average pollution on the tile is so high you can't plant normal crops anywhere.
As I understand, the hydroponic is like you plant in a vase or in some placed controled and not in the ground. So technically it should ignore the polluted state of the ground. Even so it comes with a standard rice plant. I should have let plant the rice and see what happens.
Pollution is airborne above the polluted tile. That's why colonists have to wear gasmasks or have special lung genes/bionics to survive in it, rather than just wearing boots.
