Can you manually assign animals to pens?
I haven't played in years so animal pens are a new thing to me. I'm kinda liking them though the one thing I can't figure out is organization. I want 3 pens: male, female, and one just for a breeding pair. But I can't figure out how to manually move the animals to set this up. Can you assign pens like you can Areas?

You can't manually "assign" to pens, but you can manually move between pens similar to how you can manually move a specific stack of items between stockpiles. Change the pen with the animal you want moved to not allow that type of animal temporarily, manually tell a colonist to move that animal into a pen set to allow it, once the animal is moved set the original pen back to allow that animal. If your animals are close together the handler might try to move multiple at the same time, so it might be a bit tricky to do. It might be easier to just sterilize the animals you don't want breeding and keep them all in one pen.

What a pain. Seems like it would be so easy to implement a "assign X animal to Y pen" option. The animal listing still has that column from when they used area settings.

The animals in question are ducks. Possibly a silly question, if I sterilize the females, will they still lay unfertilized eggs, or will they no longer lay egg period?

Pen 1: Female -- all except ducks
Pen 2: Male -- all except ducks

Pen 3 (breeding pen): Male & Female -- only ducks (or any animal you wish)
> breeding pen method is you "Clear All" animals and select only those you need/want
> this method reduces chances of 'mistakes' in breeding.
If it's just population control, freezing eggs as soon as possible (assuming wanting only eggs and having available haulers) or setting up auto slaughter thresholds for both younglings and adults might work as well. No need for sterilization or managing multiple pens.

Use the wooden pen marker, select Animals, at the top it will say "Allow Males" or "Allow Females," and below that a list of all the animals you can have. Just hit "Clear All" then select the animal or animals you want in the pen.
