can you regain goodwill of empire?
During an empire quest, one of the janissaries got downed apparently and I picked them up and harvested their bionic arm thinking they were one of the baddies we had downed. I was a little surprised that I could "rescue" them instead of just capture them, but y'know, who hasn't accidentally harvested their allies' organs etc.? Anyway, the empire hates me now and it's been a while but no empire-related quests have popped up. I was hoping I'd be able to get on their good side again through a series of quests\peace talks etc.? Hopefully the -100 goodwill isn't permanent?

There may occasionally be a quest where the only reward available is a large relations boost with them.

For a much more reliable method, you can send a caravan to their settlements, or use drop pods, to give them gifts, which will raise your relations with them.

A less reliable method but still extant is that releasing prisoners belonging to the Empire will give you relations. I think you get more if you bring the prisoner to their settlement, or pod them there.

In any case, once it reaches 0 (or is it +1? can't remember) they'll become neutral again.

their goodwill should naturally decay back to a state of neutrality I believe. Though that's going to take quite a long time if you're at -100 lol

Just drop pod all your excess wealth on them and you should be good.

At -100 aren't they hostile to you? So you might not get any quests from them, and their caravans won't show up, or visitors. I think if you accidentally harvest organs of people you rescue maybe that relationship level is appropriate. What if it happened to you, is a box of chocolates and a card going to make it all better, as you reach for them with your missing arm?

The empire doesn't stop sending you quests even at -100 rep, nor do lower relations noticeably (if at all) reduce the frequency of quests from them, you are just in a bit of an unlucky lull. It's usually fairly easy to rebuild rep with them just by doing a few quests and picking the rep option. You can disable honor as a reward type to ensure you get more rep rewards offered.

Oh then if you have hospitality they you might be able to entertain them and provide a roof over their heads to improve your relations at a faster rate.
Another option is to cheat and act like it never happened...

Just drop pod them all your unneeded items and they will love you.

Only takes a few thousand silver to get them back on your good side.

It's like paying the fine in skyrim ... a few hundred septims and you're all good again even if you murdered the court wizard.

Regaining reputation is trivial in this game after early game with gifts. Just send them your surplus stuff and you should get up a lot. The problem with the empire specifically is that their settlements are picky with what they take in, but raw stuff still works well. Hunting some animals and give them their meat and leather can already do a lot.

You still get empire quests, except the ones for the ceremonies.

I've read a couple of times that people call over the ceremony bestowers, kill them to get the 2 psy upgraders and send the empire back their meat and leather with drop pods and are instantly neutral again.

I believe you can trap them (the bestowers and troops) in a room and then temperature kill them. It won't even register as you having killed them that way. I think Veequeue did a youtube bit on it. They drop the psylink former so you can repeat it ad infinitum. Ah yes found it;

If the temperature is unsafe for visitors, they'll attempt to leave the map, which in most cases will result in them getting out before becoming incapacitated (a bad back+frail person might not make it though), unless you've blocked their ability to leave.
