Most likely you have trees being destroyed in some other fashion causing it. I played with that precept in my last game and what I found was that trees destroyed by things like mechanoid turrets exploding, mortar fire, etc. all do count for the debuff.
I was constantly getting to the -20 debuff due to things like that.
If I recall correctly, even wildfires were a problem (but I could just be misremembering that bit...like I said, I was constantly getting the -20 debuff).
But extracting and replanting trees. Nope, not a problem.

For me, the thing which I always missed until it was giving me a big penalty is any time someone was in the colony who was NOT a member of the ideology, they'd suddenly be cutting trees unexpectedly.
Like when accepting a quest where you have to put up "visitors" for x number of days.
Trees being cut because they were within 1 tile of a grow zone, for example. Even though not IN the grow zone, because trees are big pawns would run and cut them anyway. It happened constantly for me, any time I had a non-ideology member.... It was SO annoying. LOL
That and explosions. When I was relic hunting, the ships you have to "hack" that explode afterwords literally always took out trees when they exploded...and always gave me a mood debuff. >.<
In hindsight, I should have built a wall around the ships before hacking them. But ... I didn't think of it until later.
