Growing Zone's close cannot be divided
Everytime I set a grow zone (regardless of what I grow in it), it automatically becomes grouped with the grow zones around it BUT the zones are not connected, there is a box between zones. Why is this happening now? It messed up my entire grow zones because I made a change and made them all part of one group. I tried deleting the zone and making new zones but it just creates one big zone like mentioned above.

Just make sure it won't touch any other zone horizontal / vertical, diagonal is ok.
Then change the settings and expand it. At least that's vanilla behaviour, if it groups any other way then it's from some mod.

If you double click you will select all of the same thing on the screen, this includes growing zones. Single click to select only one of them instead. It's easy to double click by accident if you first click on a plant and then click again to select the growing zone below it, if that second click is too fast it counts as a double click on the growing zone and you select all visible growing zones.

If you are asking how to create a separate grow zone next to an existing one, drag out the new one at least one block away, make sure it's formed and selected, then drag again to expand it to where you want it to go. The game doesn't merge zones, but sometimes if you try to create a new one that is touching an existing one it expands that zone instead, so it's easiest to just make sure they aren't touching when they are created.

I will add a second tip to Astasia's solution to preventing your grow zones from merging together: set your new grow zone to be a different plant than the first one before expanding the zone. You can't merge potato and rice fields together.

Yes, I worked through all of those troubleshooting issues before I posted. But it seems that it was fixed in that small update as my zones are acting normal again. I have Royalty installed.

Not quite correct. Grow zones can be placed adjacent to each other from the get-go without any trouble. It will choose to expand the zone rather than create a new zone if the first zone placement overlaps with an existing zone.
This also applies to storage zones.

If you have a zone selected already and try to create a new zone next to it (not overlapping), it will expand the already selected zone instead of making a new zone. Since the last zone you created is always selected by default this means when creating multiple zones in a row you have to lay them out like I mentioned or you have to cancel out of the build menu to deselect the previous placed zone and then open the build menu again to place the next one.
