Having a lot of animals, colonists or prisoners increases the number of calculations the game has to make every second. So smaller bases are better when it comes to lag. Having 100 chickens might be fun, but your CPU will hate you for it.
Smaller map sizes. Yes I know that doesn't help with an existing save, but maybe a thought for your next playthrough.
The number of mods doesn't have to increase your lag a lot per se. The type of mod is more important. There are a number of mods (like android tiers or mods that add a lot of races, or other full conversion mods) that can make the lag unbearable in the late game. There is a list online but I'm afraid I don't have it at the ready. Maybe someone else or google can help you with that. In the back of my mind there is a vague memory that Dubwise made that list? I believe it's somewhere in the comments of the Dubs performance analyzer mod. I think.
You can turn off plant sway in the settings. That can help a lot on heavily planted maps.
Sort your mods. Use the debug log to search for conflicts.
