In vanilla, you don't have to do anything fancy to keep them penned with little to no oversight. Pen marker, a closed pen, a gate to get the animal inside (they can't use it to leave). Done.

I already saw a goat "climbing" a tree... and is quite normal find some of them above houses, rocks, cars... Those SOB really likes some fresh air.
Thanks everyone! As a matter of a fact I did install the Locks mod yesterday as a way to remedy this situation, but looks like I only made the problem worse lol.
Time to work on making a giant chicken coop for all my animals haha
And wow, is it bad that after reading these comments, I'm suddenly afraid I'll come back to see my colony in fiery rubble with only my goats standing in the nice, fresh air...
For any animal doesn't adhere to the 'pen' system (for instance my current game is using hares as a food source/ritual sacrifice target) you can always just set an area inside the pen and barn you want them to use and they'll stay in there. Modded animals specifically are great for this as they're not usually tied into the base code that makes "farm" animals stay in pens.
