Subjective. They both have benefits. I would go with a mix of both if you can, or focus one or the other depending on resources.

Most weapons in the game are subjective, and there is no legitimately "best" option.

I normally use assault for indoors and short - medium ranges and the charge rifle for medium to long ranges

Charge rifle is an upgrade of the Assault rifle. Lategame raids come with more armor, so you need the penetration of the Charge rifle.

Charge riffle is end game weapon, there isn't point of discuss.
Assault riffle is good early, mid game and when your pawns can't carry LMG .

assault riffles are devastating even at long range, charge rifles are nice for mechanoids but not nearly as nice as explosives. I prefer Sniper rifles, have enough snipers and save you on everything else like meds, explosives and rebuilds of turrets. I hardly ever use the charge rifle unless I find one, assault rilfes do the trick just fine if needed for a much better price.

Even with the new armor system from 1.0, assault rifle still have a clear edge over charge rifle due to the range and the stat. Charge rifle is good against mechanoid but sniper is a better and safer solution against them. Raiders do bring power armor late game so keep a few in stock just in case.
