Can you build flooring over water?
or remove water/mud to build over?

You can, but you have to build heavy bridges. (I usually run mods for this, so I might have the details wrong).

Also, you can use the moisture pump to drain some water areas like marsh/mud.

Awesome thanks, I mined out most of a mountain and I wanted to build inside but there are a couple ponds in there :/

Fair warning moisture pumps take AGES unless you get the mod for it

Any mud, marsh or *shallow* water can be bridged, deep water cannot.
Any bridgeable location, plus soft sand, can be terraformed into better terrain using the Moisture Pump. That, and more patience than I usually am willing to give!

Thanks for all the comments! Of course the mountain ponds I found have 1 deep water tile smh
