Now Yennefer has always been very direct with everything she does. If she wants something, she does anything for it. Even if it means to control or hurt people. She doesn't really think about the consequences, she just does it.
She isn't mad at Geralt particularly. She's mad at the fact that Geralt keeps making excuses for his relationship with Triss (obviously a good excuse if you ask me). Geralt keeps saying he didn't know Yennefer even existed after his memory loss, which is why he didn't mind having a relationship with Triss. And Triss never mentioned about Yennefer, because she wanted to be with Geralt.
So yeah, that's why she's mad at Geralt.
...which is only a half-truth, because we spent all of Witcher 2 trying to track down Yen while also banging Triss. Really, Yennefer is pissed that Geralt slept with Triss back in the day and his new relationship with her is a painful reminder of the original betrayal. Besides, Triss should know better, that ho has been warned! /asthewitcherturns
Also, Geralt is Ciri's spiritual father while Yennefer is Ciri's spiritual mother. And Triss is Ciri's spiritual sister... So yeah. A bit awkward for Ciri if Triss and Geralt end up together.
