So I just finished the last book The Lady of The Lake and i had no idea that Emperor Emhyr was Ciri's biological father! Now i understand why he is contracting Geralt to find Ciri in The Witcher 3.

Yes and no.

Emhyr (Duny) is the father of Ciri, yes, but the main reason why he wants to find her is to marry her in order to rule the North he was never able to conquer. Now why did Emhyr choose Geralt for this task? Because Geralt saved Pavetta's husband (Duny) from a curse he was suffering from at that time. Then Pavetta asked Geralt how she could thank him and Geralt said he wanted to adopt her child to have an heir to his lineage (witchers can't have children). At that moment, Duny knew Geralt's destiny would be tied forever to Ciri.

I don't think he is interested in marry her anymore. If so why did he let her go with Geralt and Yennerfer at Vilgefortz's castle after telling them to kill themselves?

Who knows. Maybe he has another plan. Maybe he learned more about Ciri and the prophecy. We don't know atm.
