But, you had the same problem and they did not re-appear after killing them?
You seems to have a specific prb. Even I provoke guards, if I kill them and walk next street, when combat is over, others guard don't attack me.
Unless someone have a solution for you, I fear you will have to load a save where situation is ok. Fight a couple of guards could be ok, but all guards you meet to the end of time is an other matter.
If you have that quest in progress in your journal, but not completed, maybe if you select the quest and kill them while the quest is active, it might help?
Tried once killing them, managed to kill two crossbow-hunters, but then I was bit careless and one hunter one-hit-killed me with his sword. But, will try again once I gain few levels.

PS. this game is absolutely fantastic!
Btw, I just recently "discovered" concoctions: so far I had pretty much neglected them as useless fancy stuff. But then I re-arranged skill points and got huge boost to poison tolerance. Therefore I can take two concoctions before battle and I still can use potions during the battle. And yes, they are powerfull!
Btw, I just completed Hearts of Stone. I had three months break before starting it.
