Basically in every previous version of the game the xml.bundle and patch.bundle contained many of the same files (any files that CDPR altered in an offical patch were copied to patch.bundle), the metadata store was set up in such a way that any duplicate file would be loaded from patch.bundle rather than xml.bundle.
This should be an easy fix for modders, especially if they use bundle-explorer rather than QuickBMS reimport, they simply need to move all of their modded XML files and the bundle-explorer executable into a new directory in the Content_0 folder, write a new batch file to insert the modded files into xml.bundle, and run it.
Now as to why CDPR did this, I have not a clue. Surely they were aware of all the mods that were based on the patch.bundle. It actually seems like more work for them to have moved everything back to the xml.bundle. Who knows.
