Carry Ciri to see Emperor Emhyr
During my first play through in which I only focused on the main quests and related side quests I got the option to carry Ciri to Emhyr.
During my second play through however where I did all side quests and contracts at my level I never got that choice.

Correct me if I'm wrong but I believe allowing Ciri to process her meting with the Lodge of Soceresses instead of asking her to tell you about the meeting denies the player the meeting with the Emperor.

No that has no bearing on taking her to see the emperor. It is when she wakes you up in Kaer Morhen, if you don't say there's something to do first and just agree straight away to go with her you will not be able to take her to the emperor.

Silly Geralt, you can't carry Ciri to Embyr. She is not a cargo to be lift around on a horse. How do you process her? Like sending a cattle to a meat grinder?

During the conversation, Geralt can choose to mention that Emhyr, her father, wishes to see her. She will then flat-out refuse to go. Geralt then can try and convince her. The meeting with the Lodge has absolutely nothing to do with this conversation. There are five key moments in the game that will happen regardless of your choices. It is your choices during these moments that determines what sort of ending you will get for the base game.

The first occurs just after The Battle of Kaer Morhen. It is called Blood on the Battlefield and Ciri and Avallac'h return from her training where she is trying to learn how to control her powers. She fails eight times in a row and feels discouraged. She asks Geralt how he copes with pressure. He can tell her that she doesn't have to be good at everything or that he knows just what might lift her spirits.

The first choice, admits that he has no faith in her ability to control the one thing she will need to in order to save them all. The second, just leads to a friendly snowball fight, a sweet bonding moment between then, which allows her to relax a bit and put things in perspective. She needs that break. She does not need to feel as though Geralt has no confidence in her because then she will have none in herself.

The second occurs that night, BEFORE the whole meeting with the Lodge of Sorceresses. She wakes him, asks him to go with her to the Sabbath and Geralt can mention Emhyr. If he does, she refuses because she does not trust Emhyr. She mentions that she does not even trust Yen. She makes it clear that she only trusts Geralt. He then can just drop the subject and ask her about the Sabbath and why she wants to go there. She'll say that Avallac'h has told her that Imlerith will be there. IF Geralt decides that she should go to Vizima, he can again insist that they go and she will give in to his suggestion. This is the only time the conversation can occur and it does so BEFORE the next bit after Bald Mountain.

Once Geralt goes back to Novigrad with Ciri, it triggers the Final Preparations series of quests which includes: Payback, Blindingly Obvious, Through Time and Space and The Great Escape. The meeting with the Lodge occurs at the start. Choosing to go with her is signaling that he still sees Ciri as if she were a child. She will not like that. She is 21 and needs to believe that Geralt has faith in her ability to deal with things on her own. So he must encourage her to face them alone. If he goes with her, it counts as a negative for the bad ending at the end of the game.

No choices you make during Payback count toward the final ending. Stealing the horses will please her because you would be helping her friends. She's more than happy about that. Refusing to help them won't negatively impact on her.

Next choice happens during The Child of the Elder Blood quest. Ciri and Yen want to investigate Avallac'h's lab because they feel he is keeping secrets from them. They ask Geralt to go with them. At the lab, they learn several things which hurt Ciri, including meeting his assistant who says some very cruel things just to spite her. She is very angry and wants to lash out blindly. If Geralt understands how she is feeling, he can choose to trash the lab, offering her a way to vent her anger safely. If he chooses to tell her to calm down, he'll end up giving her Lara Dorren's necklace and she will feel even more trapped in a life she never wanted and resent it.

And finally, upon leaving the lab, Ciri asks Geralt to go with her to find out what has happened to the boy who rescued her and Avallac'h and risked his life to help her escape the Wild Hunt. If he agrees to go, they find the boy's body and give him a proper burial. Ciri also can make sure that his remains will be treated with the respect they deserve since they had shunned the boy, even refusing to mention his name again, because they believed he had been a coward who had fled from the village when it was attacked. He risked everything in order to help Ciri escape but no one knew of that so they branded him a coward. Ciri needed that closure and is very grateful to Geralt for helping her achieve it.

But if he refuses to go with her, saying there is no time, she will become extremely angry and never forgive him for it. This will count as a negative and add to her bad memories of Geralt when she fights the White Frost. The more negatives that happened, the more likely Ciri would have the worst ending possible. The more positives, the more likely she would have the best possible ending.

And if you took her to see Emhyr and she was alive at the end, she would become empress, which she has never wanted. If not, then she would become a witcher, which is what she's always wanted.

So, the thing about Emhyr happens BEFORE Final Preparations and there is no way to avoid that conversation option. You must have just missed reading and choosing it during your playthrough. It was there.

Reloaded that quest and you are right. There is a "go see the emperor" dialogue option. I probably stepped away from my PC when those popped up and it auto chose the "Let's go to Velen" option.
