Accidentally went to Skellige before Novigrad first
Finally left Velen and ended up talking to the captain who sails to Skellige. After arriving in Skellige, I chatted with Yen and she asked about what I found out in Novigrad. Was I supposed to go to Novigrad first? Does it change the story/quests?

That's certainly what she expected. She tells you to do that before meeting up with her during your conversation in Vizima. As to whether or not it affects anything, I don't know. I've always done Novi first, Skellige is out of the way.

They were lvl 14 and I was 13.

Don't bother going back. When you reach a certain point in the Skellige main quest the conversation will just show you need to complete your investigation in Novigrad so you can go there then. The main quest will not progress beyond a certain point without you doing so.

There is some lower level questing to be done in Skellige. I typically land there around level 20 and see level 11 and 12 side quests. Some I think you pick up in Novigrad - so no harm in bouncing back and forth an no real 'need' to load an earlier save.

The key here is to follow the storyline and to also explore as much of the surrounding area as possible. Secondary quests are mostly optional but by doing them, you will experience some interesting stories, gain some xp (most xp is from doing quests and contracts as close to the recommended levels as possible) and finding some valuable crafting and alchemical ingredients, not to mention free recipes, repair kits and loot you can sell. Also diagrams for those Witcher sets and Gwent cards.

At any rate, she asks you about Novigrad because she expected you to only come to her when you'd run out of things you could learn about Ciri. By not doing so, you can only explore some things with her in Skellige before being expected to return to Novigrad and continue with things there, like meeting up with Triss and finding Dandelion, both key people needed in order to continue with the story and even unlock one of the expansions.
