The other questions...it’s a video game.
As someone else said you have to put the ability to an active slot for it to be active.
That would've been nice indeed to let us cook raw meat or other stuff to add to the immersion a bit but it's not that big of a problem for me.
Because what's the fun in that? Just slaughter those bandits yourself!
Some stuff might glow but cannot be looted for some reason, others can be looted but it's not so easy, my tip for you is to press CTRL to allow you to walk slowly. Makes it easier to loot some stuff.
Personally I find it slightly inconvenient when you double tap shift and Roach has a 1 to 2 seconds delay until he starts sprinting. Otherwise it's ok if you don't run into walls or fences which isn't really a problem for me.

Yes,they are limited to how many active slots you have available. Which will slowly increase as you level. You can have as many abilities as you want to put points in, but only a specific amount active at any one time.
You can reclick the ability you want to assign from the active slot and that will remove it and allow you to put something else in its place. Remember that mutagens of the same color as the ability will increase stats based on how many of the same color are in each section of 3 in your active slots.
There is a potion somewhere (sorry not sure where but I assume someone here knows where), that will reset all your skill points you have assigned and allow you to redistribute them.
