Praying to the Gods -SPOILERS-
I only got Berath, Hylea, Galawain and Rymrgand. I prayed to them all, just for the quests sake.
Thing is for instance Berath's quests seems to force me into disturbing the holy places of Twin Elms.
Do I have to gain the favor of every God? Will killing the Golden Grove lady and the I don't know what Nol Dwarf, get me banned from Twin Elms?
Also, how does the game decides which Gods can you pray to? Or are they set by default?

No. You can do the quests for all of them, but when returning to them, eventually you need to decide whose favor you want, and for that you need to make a promise:

And you should be comfortable with the deity in question, I mean, you can choose pact with deity that you consider more convenience to you, make sure that you are happy with your decision if you want play with that character in the next game of Pillars of Eternity.

Josh Sawyer said that your pacts with deity in Pillars of Eternity is important in PoE 2.
When can you pray to the gods? I've done all of the White March expansion, working on White March 2 expansion, and got to Twin Elms in main game, and I never encountered that option...

Hi!
In the main campaign of Pillars of Eternity, in Twin Elms, you can discover a place. You need pray to progress in story.

It is just later that Lady Webb and Thaos speak for last time, and you must haunt Thaos. His steps go to Twin Elms, and here you need help of a deity in order to continue with Sun in Shadow area and finish the persecution.

Let's say I'd want to have Magran as my deity. How could I set her as a possible choice? Do I have to play again with a new character and, pray, that I get her?
The only options are:

* Galawain
* Hylea
* Rymrgard
* Berath

There are others that add their comments, but you can't pray to Magran. And if you are a follower of Skaen,you don't get anything before the end of the game.

Like D'amarr from Darshiva said, in that pantheon concrete you can pact directly with 4 deities (Darsiva wrote their names) and associates of such deities. There are "alliances".

Example, if you want be alongside Magran*, then you must pray to Galawain, cause exist a good relation (in terms of convenience and goals) between Galawain, Magran and Abydon.

Same with Rymrgand and Ondra, and Skaen (but last deity is unclear the will, is not clear if is sure the support to Rymrgand and Ondra).

Berath is alone.

Hylea is alone. Not support nor allies since Eothas is out of the table. So if you consider appropiate give loyalty or pact with Magran or other deity, the allies* is include indirectly.[/spoler]

There is also an option for Wael but he does not increase your stats.
The linked Wiki page tells more about Wael's Boon.

Yes, but not in the pantheon. Wael option and Woedica with Skaen option are outside of that area. About Wael pact, it is the most mysterious cause you can´t know what happen exactly* in relation with souls. Other pacts are clear about consequences.
