The items are put into the "stash".
https://pillarsofeternity.gamepedia.com/Inventory#Stash
Maybe you don't find them, because of using the filtering options incorrectly?
I had 3 dragon eggs, which are food items,
they were not in the area were food goes after shift clicking them.
Shift-clicking items moves them into the Stash. That's how the game does it. It doesn't destroy them.
Nobody can verify what you've done or may have done.
I've always had luck finding bugs no-one else has, it's anoying.
But reloading the game seems to have fixed it,
the items are moving to my stash now when shift-clicking.
I'll reply again if it starts to destroy stuff again.
Books in the misc section can stack if you put them into the stash from a container,
but if you move a book from your inventory to the stash,
and you have a copy of that book in your stash,
the book you move into the stash will not stack, and be lost.
Just did it again, can confirm,
tested with "The Dyrwood Part 6"
I have 2 copies of "The Dyrwood Part 6" in my stash.
I move 1 into my inventory,
then move it back into the stash,
but the one in my stash does not increase from 1 to 2.
Lossing the item.
If I move the 1 I took out of my stash into a container,
then move the item from the container to my stash,
both copies of the book go missing.
Moving the 2nd copy of the book into another companian's inventory,
then moving the 1 in my inventory into their inventory,
results in the book I moved disapearing, instead of stacking.
Anyway, here's the drill. --> https://forums.obsidian.net/topic/72439-must-read-how-to-report-an-issue/
I tested again recently.
If I find a book in a container, I can move it into my stash and it will stack.
If I find a book in a container and move it into my inventory,
then move it into my stash it also will stack.
But if I remove one copy of a book I have a stack of,
then put it back into the stash, the book won't stack, and is lost.
If I put the book I took out of my stash and put it in a container,
then move it from the container into my stash,
all copies of the book will be missing from my stash as well as the one I moved.
