So far it appears as though only Red Devil are worth investing time into and aligning yourself with. Red Devils are the only ones that you listed that actually have bases which you can use when everyone else hates you, and they also have 2 unique ships which you can fly.
To my knowledge, there is no such benefit for the other two.

Its not that i'm worried about ruining my cartel rep doing missions for everyone else. Its the other way around - it seems extremely difficult to increase the cartel rep without messing your rep up with the militia. There's a few cartel missions that don't affect militia rep, but I cant seem to get out of the hostile zone with just those...
Militia and Merchants have useless stations. So I play fair with Red Devils and Citizens, having both station services in case of need.
Merchants are funny to robber, Militia on the other hands...couldn't care less. I saw that when I approached the "neutral" status with Red Devils, their faction bar stood still, meaning that even if I was making quests for them, I wasn't getting reputation points; on the other hand, I was keeping losing Militia reputation points. When my faction bar with Militia switched to "hostile", the Red Devils bar said "neutral". So it makes sense. After all, they are 2 factions at war. But everyone else is "free".
The point is that in Rebel Galaxy you need to chose both friends and enemies, otherwise you could only repeat ONE type of mission. The more enemies, the more variety and fun.
Again, I couldn't stress with Militia and Merchants. Everyone else is in my "grey area".
Just would like to know if the Double Jacks and the Korians have their own stations in other sectors, because for the moment I am avoiding missions that lower their faction bar, and I'd like a change on the mission's objectives.
This is how I am aligned currently. There are more pirate factions as you visit more systems. one called 'Murath' I think, but so far I've only seen Red Devil Cartel stations and I think they are the only ones. It is possible to be neutral with militia and the cartel you just have to be selective about the missions you choose for them. There are quite a few cartel missions that put you up against other pirate factions and they usually add around +20 rep for the cartel. Initially getting them from hostile to neutral can be a bit of a hassle as I believe while they are hostile the only stations you can get missions for them are ones with 'criminal' governments and its harder to find ones that arent against the militia.
That isnt true at all. Both the Militia and Merchants guild have 2 unique ships that can only be bought from them. on top of that they have different equipment options as well. For instance the Merchants guild has 'organic hull plating' which I believe is unique to them and reduces small arms damage by 30%
I did missions for Red Devils. Then my pointer got stuck to border between hostile and neutral. No matter how many missions I do, it wont go to neutral.
Is there something special I need to do?
Keep doing missions for them.
When your reputation with Militia will become "hostile", then you'll get "neutral" with Red Devils
Taking on Merc missions can become quite awkward now - Red devils wanting you to blow up mercs, which will lower standing with mercs, but raise it when completed.
