I'm hosting the game, so I have a hypothesis on why this is happening: I'm guessing the way multiplayer is programmed is similar to the single player, where the player is the one controlling their own empire and the AI calculating its moves. During multiplayer, non-host players are considered AI by the game, but instead receiving orders from a human. Somehow, the AI routines may be going off anyway; my guess was due to packet loss.
This is all a shot in the dark, but the issue remains that the AI does "play" for the non-host player occasionally and it's very frustrating. I've NEVER had the AI do any moves for me as the host, so I'm to believe it only happens to non-host players.
In fact, it's a micro disconnection. You are still in the multiplayer game but the AI detected this disconnection. This is why the AI takes the control of your units.
In this case I suggest you to reload the game. (You can save it and continue it)

No chance there's somewhere in the .ini file where I can lengthen the detection time a bit is there?
You can force it to change, but the next turn it resets it to how it wants it...
The player having the better internet connection should host the game (try to switch host in your case). Make sure graphic drivers and OS from both players are up to date. Sometimes it helps to switch off the router(s) and to restart them. Anyway, both of you should check out this thread and adapt it to your specs:
