The game has multiple Save locations?

In short:
When I start the game, through steam, I can start a game, save, and the saves show up in the menu to be loaded. They are not, however, in the save location indicated in other threads.
Then, after a longer break from a running game, when I come back, those saves do NOT show up anymore.
If I save then, the saves show up in game, and they ARE in the save location I expect them to be. However, upon restarting the game, I only see the saves I originally saw.
To see the latter saves, I need to start the game directly from the executable in the local game folder.
Besides this being somewhat annoying, does anyone have an idea where the first set of saves is located?

Are they not in program files, steam, user data?

The expected location would be %USERPROFILE%\Documents\Endless Legend\Save Files.

If I launch the game from it's folder, or I launch from steam, enter a match, minimize the game and go away for an hour, that is indeed where they are. I can see them and load them.

However, if I just start the game from Steam and see the main menu, I do not see those saves in the menu; I see a different set of saves. And I don't know where those are.
I can't locate anything in the steam folder or library, either.
The two locations apparently even have their own steam clouds. Maybe I can track it that way. Edit: Nope. I can save a game in the cloud after a steam launch, and I can see and load it just fine, but I can't even find it in my cloud save listings.

Ok, I still have no idea why the game puts saves in different locations.
BUT; A little update:

The Steam Save location is
%USERPROFILE%\Endless Legend\Save Files , so NOT in
%USERPROFILE%\Documents\Endless Legend\Save Files.

The switch frequently happens when the game is running when the date flips;
At 2330, I have the first save location, then past midnight, I see the saves in the second.
Which one it loads seems entirely random, though from the game folder it prefers the documents location.

Of course it is.
I never would have noticed it being in different locations without the problem of saving a game past midnight, then being unable to see that save next afternoon.
To add to the above, while both locations have a "Cloud"-save location, only the second one seems to actually move those saves to the cloud, as well.
