A long time before this game starts there was a group of ancient precursor species called "The Endless". They colonised the galaxy and did all kind of precurser like things. They then invented a substance called "Dust".
Dust is basically a cloud of networked Nanomachines that is capable of basically anything. Want to transmute something from one thing to another? We can do that. Want to have it act like a supercomputer capable of immense calculation, it can do that. Want to completely rewrite your genetic code to make you immortal and capable of shooting lasers out of your eyes? You bet dust can do it.
So Obviously the thing to do when you create a substance that can do anything is Weaponise it to wipe out anyone who doesn't agree with you. The endless split into two factions who tried to use dust to wipe each other out and both sides mostly succeeded in this wiping the Endless from the galaxy.
Now about Auriga and why this is so important. Auriga used to be a laboratory world for one of the factions where they researched Biological species and their interactions with one another. When the planet came under attack and wiped out the endless it damaged much of the automated systems and the experiments were able of getting free. They then roughly each took about as much time to ramp up to the point where they could build up a civilisation and for the game to begin.
just a quick note.
Not all races were experiments, for example the vaulters crash landed. And the allayi were natives.
also the endless didn't make dust. Its very vauge. They found / made it is what one of the devs said. So take from that what you will.
but yeah pretty much this. It does get really complicated the more you look into it.
Species that were discovered, exploited and more or less fully eradicated by endless.
Watch races trailers from EL/ES2 (series seemingly undergone soft reboot so ES1 can tell you some things but is not essential to know) play and read descriptions. Even anomalies descripions can tell you something interesting. Fill quests. Especially main quest line of factions even nonfaction specific quests. Finish campaigns watch outros. Deducate.
Gameplay of all amplitude games is great, deserving at least 8 up to 9+ out of 10 de3pending on game, soundtracks tend to be excellent but unearthing secrets of civilisations long gone/lost is also very enjoyable.

The Birth of Dust
This strange substance that came to dominate the Endless culture had relatively mundane origins; scientists driven by the problems of the Eaür developed increasingly miniaturized machines in order to handle the biophysics of adaptation. What started as micro-machines to assist under-oxygenated gills or as tiny dermato-prophylactic swarms began to evolve. They became ever smaller, ever more mobile, ever more adapted to pulling energy from ambient radiation. Ultimately, they learned to self-network and self-organize, which had the unexpected side effect of creating near-infinite networks of intelligent mechanical nodes.
Therefore, what is now commonly known as "Dust" was a mix of different miniaturized elements that could replicate themselves, self-assemble, and network. Based on technologies of quantum computing and atomic-level miniaturization, Dust was capable of simple physical tasks as well as feats of advanced computing. As large numbers of elements communicated, combined, and interacted, it could even form sophisticated AI systems that were able to achieve advanced levels of reasoning and analysis. Its utility and flexibility became such that Dust was created in enormous volumes and became an integral component of everyday life.
At the time of the Endless Space game, Dust is only known as a rare and priceless resource created by the Endless that appears to give almost god-like incomprehensible powers to its users. For, as the Endless technology to handle it was lost, new races will have to discover the secrets within Dust through experimentation.
Some people will gain powers that appear to be supernatural due to the effects of the Dust; they became known as "Heroes" due to their innate capacity to absorb Dust and exploit its many capacities.
However, as it can vary from a highly sophisticated physical tool to an advanced AI and could even contain a sleeping "consciousness", as more and more Dust is gathered together, strange things might happen and strange effects occur without any control from those Heroes…
Everything you just quoted is from the first ES though and ES2 made it pretty clear that most of the lore, including Dust (which is a big part of the "main" campaing during a game) isn't the same anymore.
I don't know much about the dust wars, so I'll answer this bit.
The starting lore for the Roving Clans heavily suggests that you are just a small convoy having split off from an already established Roving Clan Empire and moved into a new region for personal reasons. Thus you can take it that the Auriga map selected for the game session isn't all of Auriga.
Similar basis for the Vualters as lore from technology, faction traits, etc seem to form the impression that their tunnel bunkers pretty much spread across the planet(unless I'm misreading something), and your settler is just the first group of people that decided to settle on the surface.
The factions(not including Inferno DLC) that aren't implied to be splinter groups of a larger empire from the beginning of a map session are the Broken Lords(you start off as a king trying to rebuild/erect a new city from the aftermath of an earthquake), the Ardent Mages(iirc earthquake happened, but your new starting city is still part of a greater empire), the Allayi(a bunch of tribal peoples roaming across Auriga without an empire to call home to have now decided to come together and form an establishment), the Necrophages(it seems you're just the shared network of minds expanding out to lessen any doubt about a recent decision involving a not so connected mind;), Mezari(Space ship exploded but you made it out of Endless Dungeon and are now trying to figure out how Auriga works(idk how they turned into the Vualters)), and the Margwar(you/your kind just recently escaped from being stuck in solitary confinement for too long and are now mentally ill super beings trying to figure out how to not die on the surface).
Which, I guess, the Alayi and Margwar can be considered the few factions where your settler could indeed be the true beginning of their race's respective empire.
Of course if you take a look at the heroe lore from turn 1, it'll be clear that your settler may not actually be the first few of your race coming into existance.
