Linking the Siege Tower with another unit is unnecessary, and does not impact how the Siege Tower functions. If the Siege Tower is adjacent to the city at the time that a supported unit makes an attack, then the effect of the Siege Tower is applied.
Also note that Siege Towers do nothing to protect your units from the counterattacks of the city or units stationed inside it.
However, your units should be able to attack the city. They might die in the process, but they should still attack. So if your units are not attacking the city then something is wrong. If you are using any mods, consider disabling them to see if the behavior you are experiencing stops.
One last thought. With Gathering Storm, Siege Towers provide no benefit when attacking cities with Renaissance Walls or Urban Defenses. If your enemy has advanced to that point then it is recommended that you use Siege units to reduce the enemy defenses before you begin melee attacks against the city.
