Swords into Ploughshares?
Sometimes when you delete a unit your income rises, which is what you would expect, since you're no longer paying the upkeep for that unit. But other times your income drops upon deletion of a unit. What accounts for this? I can't figure out any pattern as to when you gain, and when you lose, income due to a unit deletion.

Because of the weird way Civ updates its reporting of what is going on in game, the act of deleting a unit may have also triggered a recalculation of other recent events. Thus resulting in an overall reduction of income.

At least that is my guess.

Since a lot of changes don't sow up until the following Turn it also seems like that some unit or other thing you are building comes online in that same turn the more than offsets the cost saving from deleting a unit.
