Switching a city's production
Is there any penalty? Like if I've been building a water mill for a bunch of turns and then I switch to building a Settler.

I recall in some prior Civ games you lost a bunch of the production toward the current item when switching.

As near as I can tell you lose a small perhaps vanishingly small amounto of production each turn while that is on hold. Now whether that can be countered by keeping it in queue or not I don't know.

You don't lose production by not having something being actively worked on. If you remove an object from the queue, it will remember how much production you put into it.
