How would you play coop vs ai with a friend?
I introduced my friend to Civ5 years ago. Taught him, he loved it. We both bought Civ6 and I played a few hours but he grinded the hell out of it. He plays immortal and deity regularly. It's gotten to the point where the skill disparity is so apparent that there's really no way we can play pvp against each other properly without the expectation of getting rolled and just not having fun at that point.

Solution? Just teaming up really. But since there isn't an alliance victory system, we're forced to be on the same team from the get-go. So here begs the question:

How would you set up a coop vs ai experience? 2 vs all X difficulty bots? 2v2v2v2? 2v3v3? What would you recommend for a fun experience?

It depends of your play level ; if your mate play immortal/deity and you play king/emperor, you may play 2v4 or 2v6 so they have a little chance to win ^^

Or you can be in different team, each with AIs to help him.

Like a 2v4, him with 1 AI and you with 3 AIs ?

You probably don't want to play against your friends. Teaming up can be fun, sharing research and things, helping each other, coordinating your attacks. Personally I'm happy doing my own thing at my own pace and not sharing with others but it can be fun, just a bit slow and you may not play enough to finish a game. I wouldn't 2 v 1 in a 3 civ game, it'll be over too soon. One of you could easily destroy the other civ before 2000BC with some archers. Play a much larger game with the 2 of you vs the world. But it can be annoying sharing wonders, wonders that you wanted to build. But at least you can see if they're building them.
