Not sure how portugal would ever be considdered a great country but maybe you know something i don't. They were a big player when it came to early colonization, and for the rest they have been sitting there not doing much.
And at any rate crying over who is and who isn't in is pointless. There will be more in the future and thats it, who will come, we will have to wait and see.

Because it's not. There is no 'best country'.
Anyway, likely for the same reason the Netherlands also never makes it as first civ: they're dwarfed out by the giants around them. Every base game Civ has France, Germany, England and Rome. For good reason since all those are absolutely massive names in history.
Fireaxis went a bit more eurocentric for this first vanilla release by adding Spain and Norway (the latter is either a new civ or has been absent for a long time) to the mix as well. That's 6 Western European Civs out of 18. Makes for a very crowded spot, and Fireaxis does like to go for variety, hence no Portugal, Netherlands, Austria, Switzerland, Poland, Denmark, Sweden, Scotland and such in the base package.
Talking about inclusion of Portugal is fine, don't bash other nations/countries while doing so.
Well, when focussing on science I'd definitely say:
1700 The Netherlands > 1700 Britain > 1700 Portugal
But they have to make a cut for the initial game. I guess both the Netherlands and Portugal are considered "minor markets" that have to wait to be included later, and the devs probably don't want the initial game to be too European.
