Are there enemy units nearby?
1) There is danger nearby and the Scout could be killed/injured.
2) There is a Tribal Village nearby.
3) They have reached a point on the map at which they do not have Open Borders.
4) They are eligible for a Promotion.
There may be other reasons, these are just the one's I've seen.
Hover over the Automate button, it should tell you why the Scout can't move.
A screenshot of the scenario with the pop-up for the Automate button showing would help in determining your issue.
