Nothing broken there, those are just the rules. If you train religious units in a city that has been converted, they will spread that religion instead. Don't allow all your holy site cities to be converted or you are pretty much out of the religion game. If it didn't work like that, no one would ever win a religious victory.
Soldiers can and will kill anyreligious unit with ease, you just need to declare war for that one.
Without declaring war, you fight back enemy religious units with inquisitors and apostles in religious combat. Defeating them will weaken their religion in the vicinity and stregthen your own. But don't get your defenders killed for it works the other way round, too.
And you can go the cheesy way of defending your cities by placing cheap military like scouts all around the city center so no one can move next to it and spend a charge to convert.
and the bigger the city the more points you need to convert it
you will need tons of missionaries to convert a 10+ city where a single apostle with triple conversion strenght bonus can do it alone
missionaries are actually quite useless, sure theyre cheaper but you need tons of them where one apostle with the right bonus is far more effective
Only time i buy a missionary is at start of game to place religion in my own cities and thats it, other then that they have no use
Your unit can also be adjacent to the holy site and it will heal. But you are correct, it's stupid that they don't grey out buttons that do nothing, like the same function for naval vessels when they don't have the repair in neutral waters experience achievement yet the button still shows up in neutral waters. They need to fix the UI.

This is only half true.
Missionaries are usually sufficient to convert cities with no dominant religion. 1 Missionary is enough to convert a city of size 9. An unpromoted Apostle will convert a city of size 10 for a much higher price.
While a triple strength Apostle is more potent, you will pay more faith to recruit him without knowing for sure that you get Translator as a possible promotion (unless you are suzerain of Yerewan of course). Also using Apostles to convert might not be the best use for them, you may want them primarily to fight religious battles and die a Martyr's death to get a relic instead.
The one conversion case where Apostles truly outclass Missionaries is when you have the Proselytizer promotion and try to get a city that already has a majority religion. This is where Missionaries are near useless and Apostles make your day.
For all the conversion duty concerning agnostics, I'd consider it a waste to spend Apostle charges on them when Missionaries will do fine.
