I wasn't able to get a religion last game so decided to conquer Arabia religion. It just disappeared from the game when i took his city.
some things to consider.
even though your capital has been converted to a different religion, and that capitals holy center will produce units from the religion it was conquered to. you can create units (of your religion type), if you have a holy center of your religion, in a different city. if all of your cities have been converted.. you are SOL. so best advice. is to have at least one of your alternate cities (or more). have a holy center just incase.
keep an eye out. if you see thier missionaries or apostles coming.. and coming in strong. and you don't have a backup city holy district, or back up missionaries/apostles of your religion somewhere.. declare war first, ask questions later. its much easier to repair warmonger, than it is to restart.
always.. always. build 2 or 3 apostles of your religion, and safely tuck them away in your safest city, or link them with some strong units and move them to a safe area of your map.
use time to your advantage. holy pushes from AI, after time.. will calm down or even stop. usually in late game. early to mid, an over zealous religious civ will push hard. late game, not so much.
have a small team of apostles ready on the go.. for religious war. so you don't have to declare formal war (or surprise war). to stop the flood.
block your city. surround your capital.. with units. kinda over the top, but a good last resort.
in civ 5 you could put an inquisitor in your city. not sure if this is doable in civ 6.
conclusion:
you can stop he horrible AI mass bible bombing you. you can prevent the surge or wait it out. or.. you could just nuke the fkers and be done with it.
all the best.
