One of the governors has a promotion called reinforced materials. That protects from volcano damage. So you could, but it would lock in your governor (if volcanos destroy wonders, which I don't see why they wouldn't).
Can rivers flooding destroy wonders?
I don't know. I got my floodplain under control really early, and nothing I built near it later took any damage. The only 1000 year flood I had was in the Ancient Era before I built anything there.
