Sometimes volcano animations do not play, flood animations do not play... all of the climate events can bug out visually. Just the other night I had submarines swimming across land because the islands were sunk, but not visually.
Restarting the game has always fixed it for me (whole game, not just a save reload).
At the beginning of my new turn there was a flood. Animation played, disaster popup happened as normal, everything had been fine this whole game. I went to move a builder over to repair the damage but before I left his hex, I decided to build a mine. A regular mine.
As soon as the mine popped down the whole screen very briefly flashed and all the climate animations (volcanoes, the flood that just happened, everything) disappeared instantly. So it's something tied to you making improvements that triggers it, perhaps doing it on the turn a disaster happens.
I quicksaved, exited to desktop, and reloaded. Everything is fine now (temporarily I'm sure).
But this isn't a mod, I was playing modless. It's a visual bug in the April patch.
