Your ship needs to be in a coastal tile adjacent to an improvement, a district with at least one building, or a builder owned by your enemy, and you need to have enough movement points (2, I think) remaining. This will enable you to use the Coastal Raid action, which will pillage the improvement or pillage one building of the district or capture the builder. If you are in a position to raid more than one tile then you will be given the option to choose which one to raid.

My guess would be that you don't have enough movement points left. If that is the case, end the turn and you should be able to raid on the next turn.

I have a Viking Longboat and there was a settler I was at war with, but didn't allow me to attack it. There was a chariot with it, is that why?

You can only coastal raid if there are no military units on the tile that you are attempting to pillage.
