One odd thing you say is that you are losing gold AND getting your governor neutralised. Spys cant do 2 operations at once. Unless your getting more than one spy in the city. Best upgrade you can get is the upgrade that gives all spies 1 level when this spy is in home territory.
They indicated that *ONCE* a large sum of gold was stolen, then after that their Governors keep getting neutralized.
Spies protect the tile they are on and any districts in adjacent tiles. If any of your spies are in the city center and the commercial zone is not adjacent, then those commercial zones are not protected.

some basic tips.. i am no expert..
- put a spy in your capital for defense. you need to protect your campus, the city center, and the banking district if you have them, and if doing science your rocket complex, industrial zone, or whatever your most important districts are (holy site? theater square?)
- put another in your best towns, by population usually, the top 3 is usually pretty good defense.
- protect all your towns from barbarians. the AI loves to spawn barbs with spies, you get at least 3 enemy units, and the new patch they can destroy the town in a couple of turns before you can do anything at all.
- do not sell them back to your enemy, no matter how much they offer.
"Training" as in sending them for offensive missions with high percentage of success, in order to get the promotion as fast as possible. Then, after giving them defensive promotions, taking them back home.
It has nothing to do with barbarians, it's other spies dropping the "recruit partisans" in one of yout neighbourhoods district.
Unrest reduces Loyalty.
Recruit Partisans creates rebels (can only be done in a city with a neighborhood).
