In practice, it will not happen often that you would want to keep two religions around, but you might want to build any special buildings for a relgion, before converting the city with the attached Holy Site. You would have to have a lot of faith point production to want (be able to afford) to do this.
Now, you could decide to make a new captured relgion, the primary religion of your empire if you like it's beliefs more, just build Apostles/Inquisitors at the new founding Holy Site and convert your cities with the old religion. This "Might" be attracive if the new religion has a lot more converts that your old religion; and it gets them without annoying other Players by converting their cities. In my current game I just finally captured Athens (with attached founding Holy Site) and his religion has converts in 11 cities, including City States. I have my own religion, but very few converts (in fact I have more converts of his religion than my own religion). Even my founding Holy Site of my religion is on one of Holy Sites (of his religion) in Corinth that I captured. I only had my Pantheon belief at the time. I got my Great Prophet later. However, whichever way I go there is now one less religion to compete with, although it will take time to convert one of them out of existence (I wonder what happens to a religion when you convert its founding Holy Site if it has no other Holy Site).
