Don't be too hard on the OP; no one expects the [insert AI civ] inquisition
You could give the cities back if you felt like it, or kill them outright so they stop making inquisitors.
It feels cheap but then there are so many religious civs that also have poweful domination options I feel they are intended to be played this way. Also a good old fashioned war in the mid-game is a nice break from amassing faith and sending out missionarys!
