Organizing Great Works
Can someone explain the optimal way to organize great works?

Generally, move anything you can out of your Palace to appropriate slots, to make room for whatever you might pick up in the Palace generalist slot. Put great works into wonder slots rather than theater squares if you can, since then they can't be stolen by spies. For archaeological works try to theme them if possible (this also holds true with art but art is almost never able to be themed). Otherwise all that matters is that you shouldn't have them in a city if the city is going to be taken from you.

Do you get a notification when a great work is stolen by spies like when gold is stolen?

If you discover the spy when they steal from you, then yes. Otherwise, just like gold, you won't be notified, it'll just be gone.

That is not true. I've been notified that one was stolen from my cities but we never found out who.

Of course I used my own spy with the city relocation button to immediately find it again... But you can't "officially" point fingers that way. Which is fortunate with the amount of great works I steal every game. :P

Yes, because you discovered the spy. That doesn't mean you know who sent it.
