If you didn't found a Religion and you took out China who had Hinduism, you can't spread China's Religion for China is dead, the only way you are ever going to spread religion in this game is you need your own religion to spread and that's why your Apostles can't fight because they are from a dead Civ's Reglion that can't be spread after the Civ who had the religion orignially died.
To the OP, the only reason I know of that you would be unable to attack their religious units is if they are the same religion. Well, also make sure you are trying to attack with apostles...I don't think missionaries can initiate religious combat.
if that's what's happening in your game, it's of course working as intended.
