Inquisitors can fight just fine as long as you understand them. They get a hefty bonus when the fight takes place in their own territory, making them as tough as Apostles (not counting outside bonuses).
You're right that burning one charge to clear multiple AI missionaries/apostles is efficient, but winning a theology fight has a far wider reaching bonus than just purging one city, and is worth considering if your city is near another empire or your homeland isn't already strongly converted to your religion.
I rustled up a bunch and they cleaned up... .. .
...some sneaky heathens had worked on my home-front while I was disestablishing their puny empires, damnation handy these inquisitors.
