They were at first enemies. Then he convinces him to join MSF
As for Ocelot it's not really explained yet how he came to Big Boss's side. I'm sure we'll find this out in TPP though.
Seen the Miller page on wiki, but haven't yet read through, was hoping I could see that in a game via some let's play. So is it shown in any game?
Glad that the alliance will likely be explained in TPP so I can see it properly! For some reason I like revolvers, Ocelot seems to be pretty awesome character to me
Are the answers for the other Ocelot related questions not quite explained yet as well?

Miller meeting Big Boss isn't shown in any game no. Since Miller is first seen in Peace Walker while he has already joined MSF

Atm struggling to figure out why Skullface wants a revenge on Big Boss and Zero. And I don't get it how Zero is a villain, he seemed to be Big Boss's commander for Snake Eater.

To sum it up for you: Both Major Zero and Big Boss want to bring about the Boss's (MGS3) dream of uniting the world. Major Zero believes in doing this through the use of force and world domination. "Peace" through "Victory." Big Boss on the other hand want to liberate soldiers from their roles as puppets of the state. Zero needs BB and his military might but BB refuses. Peace Walker is Zero's attempt to force BB to join the patriots (cipher) at gunpoint. It fails. I don't know the grand plot of TPP, but from that I can tell GZ was Zero's plan b: Wipe out BB and MSF. That might just be what they want us to think, so Zero's true intentions are still unknown.

It wont be explained fully until tpp but my theory is
Although Skullface wanted revenge on Big Boss (hence the 'shame I will not see him there but I will see his body") Zero ordered the attack on MSF as MSF and Zeke would be a major throne in his side in his quest for a 'world without borders' Skullface was given the oppurtunity to get his revenge through Zero's orders.
We'll see in The Phantom Pain!
