Well if I understand time properly. You'll create a paradox in which any money you've ever spent on a previous metal gear solid game is wasted. Except 3 that still stands chronologically.

That isn't how A Hideo Kojima Game works. As mentioned, in MGS3 killing Ocelot would get you a game over(Time Paradox).

Knowing Kojima and how he's said that the issues he's tackling could destroy his reputation if they aren't done right, I wouldn't put it past him to put us up against child soldiers in Africa and have us make a big moral decision on how to tackle the situation. Maybe he won't do that, but I won't be too surprised if that's the case.
