Could be better - the animal listing shows habitats for things you've caught, but still, it works.
And yes, placing the boxes in specific places is key. Hence the habitat listing. (Press T when you see the biology info...or, I think it's T)
I wanted to complete as much as possible without resorting to guides but there doesn't seem to be any clear reason as to why you'd put a cage down in one spot and not another. It seems to be more or less just luck of the draw. Which is a very poor mechanic in a game. Especially as you are forced to sit through the helicopter fly in every time you depart to a location.
I consulted a guide to get a few of the last remaning animals. Take for example the Marsh Mongoose. Supposedly you can catch one by putting your cages down in the marshes over from Nova Braga airport (which makes sense - habitats and all that) yet all I get is endless ♥♥♥♥♥♥♥ gerbils and yeah I am using a lvl 4 cage.
This would have been so much improved as a game mechanic if each of the animals you could catch was an actual model/entity in the world like the larger animals - even if it meant there were less of them overall.

Just a disclaimer: it took me two days of trying the same spot. I hear that allegedly time of day matters. The leopard tortoise was the reason I was at 99% and I was thoroughly convinced that Kojima was placing bugs just to torment my soul. Either way, hang in there. I want to give you a hug because nobody deserves to suffer like that.
Devs my advice to you would be to patch this for future players because it is something that is spoiling an otherwise awesome game. All capturable animals should have had a model and animation so that they could be captured through gameplay, not a random chance mechanic. If that would have had an impact on system memory or performance then the best option would have been to simly reduce the number of animals in the world.
My suggestion to rectify the current implementation would be to add entries for all the animals that you require, rather than just having ??? in the listing. Then add to the description text likely habitats to give players some clue as to how to go about completing this task. Plus increses the habitat area and spawn rates.
