Big Boss and Solid Snake are both based on Snake Plisken from Escape from New York whom of which had an eyepatch. Boss isn't given an eyepatch to make him a super badass. It's just the way his character has always been ever since MG1 which came out in the 80's.
If it makes you feel better, him having an eyepatch is done pretty tastefully. In MGS3 after you get the eyepatch, your field of view is more limited in first person.
Actually, he suspected EVA was a spy (and she was, for the chinese) and did the juggle russian roulette thing to show off, what took Big Boss' eye was actually the muzzle burn from the shot (his eye was inches from the revolver), a bullet would cause a lot more damage.
Two ways to look at it:
1- Anime is heavy on the whole "eye patch == great experience/skill/ex-badass". I'm not an expert so I can't say if it comes from pop culture or if it just in anime itself. From the little anime I know of, the concept seems to stay true for years. This game happens to be influenced a lot by anime.
2- Users Coot and MGFlaccid have shared the story and creative reasons justifiying his eye patch. (aka, muscle memory and movie influence) Not much to add. (though I don't recall him being exposed to nuke testing. PO story?)
I am unawere of "many games" that feature eye patch characters in a bad-ass way. Either those games are developed in Japan or just have anime fans in their dev teams. As someone with Amblyopia on one eye, Depth perception and visual awereness of sorrounding is a luxury for me. (not completely blind, just 20/400) While most of the time I have an issue just catching a ball that is thrown at me per say. There was once a time when I was physically active and praticed basketball as my main sport. With enough practice, it is possible for the brain to somehow adapt. Part of it I pressume is trial and error to create muscle memory adapted to the new vision. Which in my case, it worked. I was a great shooter. Other things that would usual be taken in by my eyes, my brain would have to make up by "guessing" where things would be or that would happen. (not 100% reliable for me)
What I'm trying to say is that to some degree of success, actions that would require both eyes, can still be done with only one granted there is enough practice to have muscle memory and for the brain to the familiar with the action itself. (aka, aiming a rifle on the shoulder without a working eye)
