I beat it by dying several times until I figured out you can hit them as they get back up from a 50.cal to the face before they relocate, allowing you to kill them in one relocation rather than having to follow them all over the place. It is possible to run or sneak by them, but they'll just come back later on and turn all the guards into zombies as you try to move Code Talker out of there.

I stood in the Precious Metal hangar and used D-WALKER until he died and then switched to the SERVAL AMR 7 to finish them one by one. Died a few times to stupid rocks spawning under you and exploding instantly, but got it done eventually. Trick is to focus and not miss shots. Flare Supply very good for restocking accurately, too. Just focus on one and whittle them down, don't let others get flank shots on you but make sure you don't let a Skull put armour on a second time. Noctocyanin helps a lot, as does Acceleramin.
It's also possible to just climb up on one of those warehouses and the Skulls will just not be able to comprehend it and let you pretty much blow their brains out with impunity.
Also Quiet. I never used her, but my friend did and she solo'd the mission for him. To each their own.
