Yeah, that would make the most sense even though I can imagine Miller giving Venom Snake some crap for some decisions Venom Snake have since Miller already knows he's a phantom if that's the case, like letting Huey getting away or keeping Quiet when he wanted her dead in the first place. He just walks away all butthurt cause HE'S THE BOSS I CAN'T DO NOTHIN EVEN THOUGH I KNOW HE IS PHANTOM. lol
First time you meet Ocelot when escaping, he tells you that Miller gave him two missions. Thefore, they have talked before.
So Miller's eyes going white... the parasites? Did he get blind or he became Code Talker 2.0?
Also when Venom first met Miller (while rescuing him) he asks if "they did anything with your eyes?", to which Miller replies no.
But then later Code Talker warns Venon "eyes on Kazuhira, a message from the parasites", and more than once in cutscenes we have a closeup on Miller's eyes which shows them as pale as Code Talker's.
My guess is that it was more removed content, like mission 51. They probably did something to Miller when the skulls kidnaped him and we were supposed to learn of that later, but must have been cut.
If you remember, the skulls kidnaped Miller and then left him to be found by the soviets. It was never explained why they did that.
