I've made it as far mission 47 and, yes, I get he's connected to Eli.

What have I missed in terms of where these magical flying powers came from?

He's a guy that went through a fair bit of retconning. In MGS1 it seemed to be implied that PM got his powers from a killer that he dove too deeply into while working as an FBI spy, but it's been downplayed to only stealing his personality (seems like a pointless story to tell with that being the case). And later became not just a spy but a freelance "psychic" spy.

If anything this little ginger prick is way more powerful that the guy we see in later games.

I'm assuming the NES original doesn't count, so no, I'm picking this up as it goes. From what I'm seeing though, this is where this person is introduced to the series, so I was expecting his powers to be explained somewhat.

He indeed is explained in the first game he appears, and that's Metal Gear Solid 1, and not Metal Gear Solid V
